Spain eventually won the game 1-0, after referee Howard Webb dished out a record 14 cards to both sides in a bad-tempered affair.
FIFA revealed that the Dutch federation must pay 15,000 Swiss francs ($14,480) after eight different players received yellow cards, and defender John Heitinga was booked a second time and sent off.
Spain face a 10,000 Swiss francs ($9,650) fine after picking up five yellow cards.
FIFA's disciplinary code calls for any federation to be fined when at least five of its players are carded in a match.
