The visitors went ahead in the third minute when David Bell swung in a left-wing free kick that former Middlesbrough striker Alun Armstrong deflected past Lee Butler.
Chris Senior should have levelled just 60 seconds later but he shot across the face of goal from just two yards out.
Rushden's Rob Gier had to be alert with a fine tackle to deny John Grant as the striker followed up Danny Forrest's parried shot.
Halifax secured their deserved equaliser on the stroke of half-time. Another Forrest drive was athletically tipped onto the post by Jamie Young but a grateful Senior made no mistake with the rebound.
Forrest tested the keeper again from 20 yards after the break while Senior was inches away with a low strike from the edge of the area.
Greg Pearson should have clinched the game for the League Two side but he stumbled when well placed following a Dave Savage shot that Butler failed to handle.
Craig Midgley twice came close to netting a late winner for the non-league side.
