The game at Skilled Park appeared to be heading to a goalless conclusion until Meyer broke the deadlock in the 83rd minute when his effort from the edge of the box hit Wellington skipper Andrew Durante and wrong-footed goalkeeper Danny Vukovic.
Meyer then sealed the points with two minutes to go when he was on hand to fire home after Thomas Broich hit the bar.
Elsewhere, Mate Dugandzic's double saw Melbourne Victory beat North Queensland Fury 3-0 at Dairy Farmers Stadium.
Danny Allsopp opened the scoring in the 25th minute when he applied the finish to Tom Pondeljak's cross before Dugandzic struck twice in the second half.
