Valenciennes conceded an equaliser in the 88th minute and then came from 3-1 down in stoppage time to force a shoot-out, only to lose it 4-3.
Mathieu Dossevi put Valenciennes 1-0 up in the 74th minute and then looked on course to progress before Sid Ali Yahia-Cherif levelled two minutes from time.
Nassim Akrour then scored in the 102nd and 103rd minutes to put the underdogs in the driving seat, but Vincent Aboubakar made it 3-2 in the 111th minute and Rudy Mater equalised from the spot a minute later.
However, it was Istres who held their nerve in the shootout to claim the scalp and progress to the round of 32.
