Jun Kanakubo opened the scoring for Omiya in the 17th minute with a free-kick before Rafael doubled the visitors' lead shortly after the half-hour with a deflected effort.
Yuki Fukaya netted the third 19 minutes from the end, the defender on hand to apply the finish after Chikara Fujimoto had hit the post.
Yoshiro Abe headed in a consolation effort for Shonan, who remained 13 points from safety with just 15 available. Omiya, meanwhile, pulled five points clear of the relegation zone with the win.
