The Californians forged ahead in the sixth minute through Khari Stephenson but Brian Mullan equalised for the home side on the stroke of half-time.
Former Hull forward Geovanni grabbed the winner for the Earthquakes in the 64th minute, but they had to play the last eight minutes a man down following Christopher Leitch's dismissal.
The win pushed the Earthquakes into fifth in the Western Conference, above the Seattle Sounders on goal difference.
