Rommel Quioto had given Honduras the lead with a smart header only for Marco Fabian De la Mora to level and send the game into extra-time.
Miguel Ponce proved the match-winner as his volley with five minutes remaining sealed a 2-1 triumph for Mexico.
The success was a sixth title at the regional finals for Mexico, as Honduras were left to rue the dismissals of Wilmer Crisanto and Rommel Quioto.
Both nations were already assured of their qualification for this summer's Olympics following their semi-final victories on Saturday.
