New signing Tim Cahill set up Marcus Holgersson for the opener just after the hour at Red Bull Arena and substitute Jan Gunnar Solli sealed the points from Thierry Henry's assist in stoppage time.
The result moved New York a point ahead of Houston - who saw their five-game winning streak snapped - and Sporting Kansas City, although the latter host DC United on Saturday.
