Flamini, 28, was out of contract this summer and the club's vice-president, Adriano Galliani, had said last week that the "time has expired" to negotiate an extension.
However, the Frenchman has now penned a 12-month extension, with reports suggesting he has accepted a substantial pay-cut to remain at the San Siro.
A statement from AC Milan read: "Mathieu Flamini, Rossonero since 2008 and also next season."
Flamini, who joined the club from Arsenal on a free transfer in 2008, has struggled with injuries during his time with the Rossoneri.
