The victory was fully deserved by Ajax, who move up to third in the group. Dortmund's win over Real Madrid makes matters even worse for City - who could even struggle make the Europa League.
And that's it! Victory for Ajax - their first over an English club in the European Cup since 1980
Ajax now run the clock down with the ball in the corner.
Now the Ajax fans are fully in song - they know a crucial three points are theirs.
Kolarov takes and hits the wall. Oh dear.
Chance here for City as they win a free-kick centrally around 25-30 yards out.
Four minutes to be added on.
Tevez wins a corner this time, takes it himself and sends a daisy-cutter to the near post which is hoofed up-field.
Schone is replaced by Boerrigter
Another corner for City, Kolarov takes again and this time an Ajax player heads to safety.
Kolarov takes from the left, Dzeko meets it first but it bouces tamely to Vermeer.
Corner to City, they must score from this.
And as if on cue Aguero cuts inside onto his left, but can only shoot a yard over from the edge of the area.
City pushing and probing, but don't look like creating much meaningful.
The three City players who have been substituted are all English: Lescott, Milner, Barry
There is going to have to a dramatic change in the direction of this game if City are going to get anything out of it.
The cross from the free-kick is far too close to Vermeer who fists away, and Ajax can clear their lines.
Free-kick to Man City by the corner flag, Balotelli pushed by Blind
Yaya Toure joins the yellow peril for a cynical tug back on De Jong.
Opta stat: Manchester City have conceded 2+ goals in four of their five Champions League away games.
Four strikers on the pitch now for City as Balotelli replaces Milner.
Nasri gets in on the right and scoops a shot wide. The Frenchman appeal for a penalty for a tug back by Moisander but there looked little in it.
Niklas Moisander celebrates after heading Ajax into a 2-1 lead
City back to a back four now after the chaos of playing three at the back.
Kolarov with the trip on Schone
Eyong Enoh is on for Tobias Sana
End to end! Now Ajax are on the attack, Babel shoots from the edge of the area but finds Hart.
Another great chance for Dzeko! He gets in front of the defence, tries to dance round Vermeer but forces himself wide. The square ball is on but he fires a shot straight at Vermeer.
An attacking move for City as Tevez comes on for Barry.
Up the other end and Dzeko is through! He pokes a shot at goal and Vermeer makes the starfish to block the effort.
Hart makes himself big and makes a great save - but Sana chose power over precission and it was the wrong decision.
Now Sana is through on goal and has a real chance to score a fourth!
Terrible play all round from City, giving the ball away cheaply in the centre and allowing Eriksen the time and space to work room for the goal.
Gareth Barry loses the ball to Schone in the centre of the park, Eriksen picks up the loose ball, dances unchallenged to the edge of the box before shooting - it deflects off Clichy and beats Hart
GOAL Ajax 3-1 Man City
Fine cross from Kolarov on the left flank, Milner meets it with a stooping header but it goes over.
Milner receives a pass on the right and plays a first-time cross without really looking up. There's no one in the centre. Terrible.
Ajax have moved the ball around well, so this is a risky move from Mancini.
Lescott is replaced by Kolarov so it seems City will go to a back three with Clichy at left central defender.
Vermeer makes sure he wastes some seconds by having plenty of treatment.
Dzeko is penalised for jumping into Vermeer - 100% foul with Dzeko having his right arm all over the keeper.
This is a real test for City now. They really have to win this game and they've thrown it away.
So yet again the discussion over zonal marking crosp out. City defenders were caught flat-footed and Moisander got a run on all of them.
Eriksen takes the corner from the right, Moisander leaps unchallenged eight yards and and directs a fine header into the opposite corner.
GOAL Ajax 2-1 Man City
Ajax have a corner, better work from Sana.
Sana cuts in dangerously from the right, and hits a left-footed shot so far wide it goes out for a throw-in level with the egde of the penalty area!
Opta stat: Manchester City have kept only one clean sheet in 13 games this season in all competitions, at home to Sunderland.
Nasri clatters into Van Rhijn with a late challenge and somehow avoids a yellow card.
Nasri tries to play the ball off his marker for a corner - and runs it straight out for a goal-kick.
And again, Dzeko is offside this time from Toure's through-ball.
The corner comes in from the left, and Hart catches unchallenged.
Comedy for the Ajax fans as Richards tries to hook the ball away over his shoulder, and only manages to smash it into his own face and behind for a corner.
Dzeko uses his power to get to the goal-line, and cuts it back for Barry six yards out who can only throw his head at the ball and it goes well wide.
Manchester City show their frustration as Siem de Jong equalises for Ajax
Aguero tries to find Nasri with a cross from the right, Van Rhijn is wise to the danger and is there first with the header away.
Almost instantly City get a chance as Aguero snaffles possession inside the area, he's by the goal-line and tries to chip it back into the centre - a defender's head gets there first.
And we're off in the second half.
The players are coming back from the bowels of the stadium.
Samir Nasri fires Manchester City into the lead
During half-time you can follow me on Twitter: @dalejohnsonESPN
Despite City's good 10 minutes, Ajax rallied excellently in the final five minutes of the half and despite some wayward shooting 1-1 is a fair reflection of the action.
The balance of play certainly suggests Ajax deserve to be level, City offered nothing in the first 20 minutes.
And that's half-time.
I'd like Ajax to thank me personally for that goal.
Van Rhijn finds hismelf in acres of space on the right and picks out De Jong with a lovely, low square ball into the area. De Jong finishes into the corner, first time, with aplomb.
GOAL Ajax 1-1 Man City
You do wonder if Mancini will opt to protect this lead in the second half rather than build upon it.
Babel shoots from 35 yards, which Hart takes comfortably low down to his right. That might just have been a shot on target.
Opta stat: Samir Nasri's goal vs Ajax is his sixth in the Champions League (first for City) but the first to come away from home.
And right on cue Schone shoots around 10 yards over the bar from distance.
Shots on target from Ajax: 0 - an even more crucial stat due to have they have played early in the encounter.
Three Ajax players stood over the ball and instead they take it short, with the result being Schone hitting neither a shot nor a cross and Hart claiming the loose ball.
Milner trips De Jong, free-kick to Ajax and a chance to deliver into the box.
Milner tries to feed in Dzeko, but once again he's offside.
And then Milner again finds Nasri in the box on the left, his first touch is not the greatest - but he still goes for the shot which is blocked with ease.
Despite the setback of that goal, Ajax look to be growing in confidence again.
A raking pass to the right flank finds Van Rhijn up from the back. He takes a cut first touch, cuts back on to his left but opts for the shot - and it goes well over. Wasteful in the end.
Babel and Richards go shoulder to shoulder for the ball - Richards is the winner but Ajax get the throw.
For a moment Dzeko thinks he's free to latch on to a ball over the top but up goes the offside flag.
Ajax are only fourth in the Eredivisie, five points behind Steve McClaren's FC Twente with PSV Eindhoven and, unexpectedly, Vitesse also above them.
Blind for a block on Dzeko
Richards goes on a burst down the right and suddenly City have four on three, Richards decides he has the right to shoot but blasts it at a nice height for Vermeer. A pass may have been better.
Now Aguero dances through in the area, he tries to dink a pass back across the six yard box but there's no team-mate there.
Such a different game now, City with a spring in their step and Ajax looking ponderous.
Now Nasri appears to be blocked off when trying to break towards goal off a one-two, but it would have been a very soft penalty.
Now it's all City. Aguero wins the corner which Nasri takes - and he commits the cardinal sin by failing to beat the first man.
And it's as easy as that. Great break, Milner feeds in the unmarked Nasri cutting in from the left and he curls a shot into the opposite corner Henry-style to give City the lead
GOAL Ajax 0-1 Man City
And now Schone almost gets in, but the pass into the box is just ahead of him.
Again just wide from Eriksen. He leaves Barry for dead with the spin but his effort from 25 yards goes a few inches wide.
Frank de Boer must be happy with the start Ajax have made - they now need to create something as well as look dangerous.
Clichy trisp Sana as he tried to break in towards the box, free-kick to Ajax which they take short and it comes to nothing.
Toure hobbles back onto the pitch, he doesn't look too comfortable.
Toure has a bit of treatment off on the side.
Yaya Toure is down and needs treatment after a clash of legs with Blind.
Great, powerful run Aguero into the box before he was tackled just inside the area. Some City claims for a penalty but the defender won the ball.
City have a rare bit of possession but the passing is sloppy and Ajax get it back with a throw.
Opta stat: Manchester City have conceded a total of 22 shots on target in their two Champions League games this season.
Nothing at all from City yet in the opposition's half.
Eriksen fires just wide! Barry slipped on the edge of the area which left the Dane in space, and he should have hit the target.
Amazingly this is only Micah Richards second-ever Champions League appearance. He played only once last term.
De Jong tries to find the top corner from the edge of the D. He does ... the top corner of the stand.
Positive start from Ajax, City struggling to get a grasp on the game.
Dzeko is slumped back in his chair on the bench, blowing bubbles with chewing gum.
Eriksen plays it in from the left, it eventually drops deep to Sana but he is backing into Dzeko.
Blind tries to find Eriksen, it's intercepted by Barry and all Kompany can then do is concede the corner.
We're off in Amsterdam!
The players walk out into the Amsterdam Arena.
We've just got word of some arrests in Amsterdam before the match. You can read the story here.
And Mancini has gone to four at the back in Amsterdam with Micah Richards making his first Champions League appearance of the season. Edin Dzeko gets his reward for the late match-winning brace at WBA by starting up front.
Roberto Mancini is concerned that his side's defence has been too open and knows they must tighten up against Ajax - read that story here.
Ajax, of course, have an even greater need for the three points, having failed to register a point from their opening two fixtures.
Manchester City head to Amsterdam in desperate need of a victory after taking only one point from their opening two games.
